Improved protein structure refinement guided by deep learning based accuracy estimation

• Article • • 26 February 2021 Improved protein structure refinement guided by deep learning based accuracy estimation • • • ORCID: orcid.org/0000-0003-3414-9404 • ORCID: orcid.org/0000-0003-3645-2044 • • … • ORCID: orcid.org/0000-0001-7896-6217 Show authors Nature Communications volume 12, Article number: 1340 ( 2021) We develop a deep learning framework (DeepAccNet) that estimates per-residue accuracy and residue-residue distance signed error in protein models and uses these predictions to guide Rosetta protein structure refinement. The network uses 3D convolutions to evaluate local atomic environments followed by 2D convolutions to provide their global contexts and outperforms other methods that similarly predict the accuracy of protein structure models. Overall accuracy predictions for X-ray and cryoEM structures in the PDB correlate with their resolution, and the network should be broadly useful for assessing the accuracy of both predicted structure models and experimentally determined structures and identifying specific regions likely to be in error. Incorporation of the accuracy predictions at multiple stages in the Rosetta refinement protocol considerably increased the accuracy of the resulting protein structure models, illustrating how deep learning can improve search for global energy minima of biomolecules. Distance prediction through deep learning on amino acid co-evolution data has considerably advanced protein structure prediction The major challenge in refin...

What Is DDT

DDT Structure • It is a white crystalline powder that is slightly soluble in water. It is structurally similar to the insecticide methoxychlor and the acaricide dicofol. • DDT is made up of a six-membered carbon ring with two oxygen atoms. There are four chlorine atoms attached to the ring. Properties of DDT DDT is a colorless, crystalline, tasteless, and almost odorless organic compound. It is a chlorinated hydrocarbon and is somewhat soluble in water. DDT is not very reactive. It is stable to heat and light. Uses of DDT DDT was first synthesized in 1874, but it was not until 1939 that it was first used as an insecticide. It sprayed on crops to kill insects, and it also used to control malaria-carrying mosquitoes. DDT was a very effective insecticide, and it helped to reduce the amount of DDT Pesticide DDT was a pesticide that used to kill insects. It introduced in the 1940s and used extensively for many years. However, it later found to harmful to the environment and banned in the United States in 1972. DDT Effects DDT is a persistent organic pollutant that is a known carcinogen and has linked to reproductive and developmental problems.

DDT

DDT, abbreviation of dichlorodiphenyltrichloroethane, also called 1,1,1-trichloro-2,2-bis( p-chlorophenyl)ethane, a DDT, prepared by the reaction of chloral with As a result of repeated sprayings, DDT Silent Spring (1962). DDT was banned outright in the 1970s in many countries. The chemical is still used in some places, particularly as an indoor

The DDT Molecule

It is very soluble in fats and most organic Properties DDT is created by the reaction of trichloromethanal with chlorobenzene (C6H5Cl). Trade or other names for DDT include Anofex, Cesarex, Chlorophenothane, Dedelo, p,p'-DDT, Dichlorodiphenyltrichloroethane, Dinocide, Didimac, Digmar, ENT 1506, Genitox, Guesapon, Guesarol, Gexarex, Gyron, Hildit, Ixodex, Kopsol, Neocid, OMS 16, Micro DDT 75, Pentachlorin, Rukseam, R50 and Zerdane. DDT is persistent in the environment, with a reported half life of between 26 days in river water (U.S. EPA, 1989) to 15 years and is immobile in most soils. Routes of loss and degradation include runoff, volatilization, photolysis and biodegradation (aerobic and anaerobic). These processes generally occur slowly. Breakdown products in the soil environment are DDE (1,1-dichloro-2,2-bis(p-dichlorodiphenyl)ethylene) and DDD (1,1-dichloro-2,2-bis(p-chlorophenyl)ethane), which are also highly persistent and have similar chemical and physical properties. History It was first synthesized in 1873, and its insecticidal properties were discovered by the Swiss scientist Paul Hermann Müller in 1942 who was awarded the 1948 Nobel Prize in Physiology and Medicine for his efforts. DDT is the best known ...
